I think, yes, because you will probably need to read additional sectors from the first pregap or from the leadout to the .scm file, so the .scm files will also differ.

Silpheed was dumped with DIC, so it should already handle such discs properly (unless you've changed something recently), but it should probably additionally create a fixed image and we should probably add the fixed images somehow (maybe as yellow dumps?).

Maybe to make 2 sets of tracks in this case? Like, "dump" and "dump (fixed)"? Similar to "dump (Subs indexes)"? For the discs with both this bug and TOC/Sub desync it would mean 4 sets of tracks, though: "dump", "dump (Subs indexes)", "dump (fixed)" and "dump (Subs indexes) (fixed)".
There are other similar cases that need manual fixing to make the images usable, like http://redump.org/disc/39378/ or http://redump.org/disc/34036/
There are also many cases where only a couple of the last sectors are affected - like http://redump.org/disc/24202/
Is there a reason to distinguish guide books from other books? The reason to separate book discs and magazine discs is the book discs are usually either tied to the book contents or contain standalone game demos, while the magazine discs are usually demo + multimedia + free software compilations (we even have a "coverdiscs" category for them, because it's like a unique "genre"). Some magazine CDs also had complete retail games on them, while I don't remember any books with retail games included (except the cases when the book comes as a bonus to the boxed retail game itself, but it's a different story).

What's about the ones that came with the books? Also "covermount"? And how to distinct the ones that came with the books from the ones that came with the magazines, if so? Magazines are periodical, books are single-time releases, there's quite a big difference.

Rerelease is used when the game was released again with a different serial/barcode/packaging and there's no proper name for the new release (no "capcolle", no "value", etc.). For example, http://redump.org/disc/37395/ vs. http://redump.org/disc/37302/
Reprint is a very special case when the game was printed again with the same serials and covers but with different contents and the releases are somehow distinguishable. For example, http://redump.org/disc/10368/ vs. http://redump.org/disc/60391/ (back cover text and CD label changes) or http://redump.org/disc/5364/ vs. http://redump.org/disc/75024/ (CD label changes) or http://redump.org/disc/60904/ vs. http://redump.org/disc/37047/ (CD label changes; probably a bootleg, but can't be said for sure).
Why does C2 rereading give different results every time?
We need to split the PC section first to accept OS and software discs (DOS/Win16/Win32/Win64/Nix/BeOS/whatever else) and probably add per-category dats, otherwise it will be unmaintainable due to too many titles in it.

This is because the PC-98 cannot boot from CD-ROM.
If both (98/Towns) are installers, will the disc be registered in the PC-98 system?
When both are installers, the disc is usually still mastered as an FMT disc with a TMENU.ITM file pointing at its main .EXP file (something like autorun in Windows), while PC98 installers are just installers.

Because we can't assign more than 1 system, it can be only PC98 or only FMT. Most of the hybrids are mastered as FMT discs with IPL sectors and autorun, while PC98 (and Win3.1, Win95, Mac) versions are just installers.
It's a standard Victor/JVC ringcode pregap disrepancy (x:74 for Q-channel, x:00 for P-channel), we're using the Q-channel gaps, the best solution for you and your converter would be to round them to x:00, I think.
Something wrong with the gap detection again.
LBA[008100, 0x01fa4]: Track[04]: P-channel pregap size (00:02:00) vs Q-channel pregap size (00:01:74) mismatch [1 sector(s)]
LBA[012300, 0x0300c]: Track[07]: P-channel pregap size (00:02:00) vs Q-channel pregap size (00:01:74) mismatch [1 sector(s)]
LBA[021600, 0x05460]: Track[11]: P-channel pregap size (00:02:00) vs Q-channel pregap size (00:01:74) mismatch [1 sector(s)]
Mismatch is due to EAN sectors, why weren't the gaps fixed?
